If you can’t collect milk from a cow (collecting is greyed out), for example, and the milk jugs never seem to show up next to it, then you have probably turned on Automation for your cow.
Check to see if this is the case by accessing the Automation Panel on the lower-left side of your screen (the menu with two gears) and turn off Automation — if that is what you want.
